AlphaGene Protein Design Studio prepared demonstration assets Prepared: 2026-08-27 The three backbone-complex PDB files are tutorial outputs from the RosettaCommons RFdiffusion repository, pinned to commit: d1e73869925de2d189081acb3a597ff98c30200d Source directory: https://github.com/RosettaCommons/RFdiffusion/tree/d1e73869925de2d189081acb3a597ff98c30200d/tutorials/protein_binder_design The tutorial target is derived from PDB 7SSZ. The demonstration PDB files contain a designed binder backbone in chain A and the prepared target in chain B. Tutorial materials are credited to Diego Lopez Mateos, Matthew Hvasta, and Kush Narang. RFdiffusion is copyright 2023 University of Washington and was developed at the Institute for Protein Design. AlphaGene Labs generated the paired FASTA sequences from these public backbones with ProteinMPNN model v_48_020, git commit 8907e6671bfbfc92303b5f79c4b5e6ce47cdef57. The Lys-Tyr motif positions were held fixed. ProteinMPNN is copyright 2022 Justas Dauparas. The prepared assets do not include an RFdiffusion trajectory, AlphaFold, ColabFold, or ESMFold output. The on-page transition is explicitly an illustration and is not presented as model timesteps. No candidate has been experimentally tested.
